Here are some areas you might check for the clunk sounds:

front strut and rear shock mounting hardware
front and rear sway bar bushings and drop links
front control arm rear bushings
steering components (tie rod ends)
rear control arm bushings 
rear swing arm bushings

Yes, make sure ball joint's, inner/outer tie rod ends, control arm bushings are tight, if so the clunk is usually the front strut hat or rotation bearings, or strut bushings. At 90,000 probably due for new. Ken here at MM can tell you about some excellent replacement parts for your exact car.

OK - so seriously now -  I don't want to throw dollars at the car, but I do want to improve the ride and with 90,000+ on it I figure it's due.  What is the first thing I should be looking at to replace - shocks/struts, bushing etc?   The car is still a roller skate, but getting a little jarring in the suspension.

If that's a picture of the car you are referring to, maybe adding more weight to the driver might load the suspension better.
Either that or you need glasses and you've been swindled on your car purchase.

2012 Countryman ALL4 S  90,000 miles -  The ride is getting a little rough - some clunking and what not - age expected things - what would be the first issues to address in order to start firming the ride back up without putting a bizillion dollars into her?  Any ideas would be greatly appreciated.  Thanks - John
